If a church building is found to be structurally unsafe or in violation of building codes, it may be closed until necessary repairs or improvements are made. Other-than that I can't think of why would government would want to close churches.

No, no-one's religious freedom should be compromised. Private businesses must operate in a fair and transparent manner, avoiding deceptive or unfair practices. Business cannot discriminate against customers based on protected classes, including race, color, religion, sex, national origin, and disability.
